Is there a way to automatically hide plugins (such as status timer) whenever you open a window such as gear/party/search/etc. Always annoys me when I cant read something in my inventory or on a /sea of people XD

Open up your windower folder, go to scripts, open your "ini" text file. Scroll down until you see the part that has "load <pluginname>". Look for "Load statustimer" and put a // in front of it. It should look like "//load statustimer".

Make a bind that will unload your plugins, wait a few seconds then re-enable them automatically. Editing the INI file is not the best solution for what you want to do.

I don't want statustimer always unloaded, just when something in game is above it.

Is there a way (maybe auto exec) to make this binding automatically trigger when you open certain menus and what not?

I never used autoexec, you can check the wiki page to see if they support menus as trigger events.
